So the basic idea of a lot of the new systems/lore is less to constrain people to specific stuff so much as to offer an ordered framework in which people can fit their own shit without breaking the setting. Which is all well and good on paper, but while I figure out how to properly represent/imply this information in the final rule/lore topics, I'll outline them here for simplicity.
Weapons and magic are A-OK to combine; you can have a fire-shooting sword or go full Excaliblast (Fate/Stay). If you have 0 magic stats but still have Fire magic, you can still have your sword be on fire 5evar, you just can't do actual magic attacks without the relevant stats. 'Magic weapon' type combos can either be powered by an actual magic weapon (ex. WotW magic weapons) or simply be used as channeling devices for the mage's magic power (think more Nanoha devices, or more generically a mage using a staff or wand as a channeling device), whatever works for the character concept. And yes, you can combine Aether/Nether magic for some Twilight bullshit, Xemnas. Actually, shit, you could probably just rip off that guy entirely at this point with Teleports and energy swords.
You can have multiple weapons within a type; if you have Swords, Fire magic, and Nether magic, it's fine to have a zanbato, a nodachi, a lightning katana, and a sword made out of pure darkness to reflect how edgy you are, and it's also fine to have multiple variations on magic within an element and customize it as you go; Nether magic can start off as Flux-ish living magic and as you get stronger grow to combine physical dark magic tendrils or portals to the Nether that drown an area in magic. All according to your Magic Power/Range/Area stats of course; physical Nether magic at Magic Power 1 isn't going to restrain a strength 3 durability 4 dragon coming for dat booty.
As long as it makes sense, you can justify stuff however you want, within reason. The 'Flight' skill can be just generic wings for a bird youkai or dragon, but it can also be bigass magic wings you sprout as a human mage, it can be Wind magic used to grant yourself true flight, hell you can just combine Swords and Wind Magic to have a floating surfboard that you ride everywhere. 'Barrier' can be a generic honeycomb barrier of raw magic, a molten shell that burns away arrows, a momentary hurricane of gale-force winds that surround you and hurl foes away, or even rip off Gate of Babylon for a second to interject a couple swords in the way of the bad guy's attack. Healing can be generic 'holy' magic bullshit or cleansing fire that cauterizes wounds and ignites natural healing; resurrection can be a phoenix-esque shitstorm of fire to be reborn from the ashes, or a Frankenstein's Monster-esque use of electricity to jumpstart a body.

The downside/concern of this is obviously the possibility for abuse - I believe it is fair to expect and if necessary enforce a certain level of expectations here as we work together to tell stories, taking issues one at a time as necessary. Power levels are roughly detailed so it shouldn't be too confusing about whether or not it's OK to punch a hole in a mountain with Magic Power 1 or casually create 45000 degree molten lava.
